He claimed the teenager was allegedly defaming the girl, 15, at school and stalking her after the breakup.
He also claimed that the boy was controlling the girl and putting psychological pressure on her.
He said: "The father went to talk to him and lost his head."
The father also gave the same version of events to the police.
He said he had disapproved of the relationship and only wanted to scare the 16-year-old away.
The shooting incident happened in Vianópolis, a municipality in Goiás, Brazil.
The businessman was arrested on suspicion of shooting the weapon in the air after he was found 49 miles away in the town of Anapólis.
The Military Police reported that he was taken to the police station, and the case was registered by the Civil Police.
According to the police, he presented an air gun but it was later revealed that he had purchased the air gun after chasing the teen in an attempt to deceive the police.
Police found a .22 calibre revolver inside the car.
The father confessed to the police that he used the gun in the crime, but that he only shot into the air.
Police said the 16-year-old boy was not shot.
Earlier in June, footage captured the horror moment a road rage driver pulled out a gun on a terrified couple and blasted their windscreen.
The shocking incident took place on a motorway in Boituva near São Paulo, Brazil, after the man, identified as businessman Adriano Domingues da Costa, 47, allegedly hit the side of the vehicle.
The couple in the car, named as Gabrielle Gimenez and William Isidoro, followed the suspect along the motorway until he slammed on his brakes and confronted them face-to-face.
The clip shows Domingues da Costa approaching their vehicle with what appears to be the weapon concealed behind his back.
The suspect then shoots at the vehicle’s wheels before firing towards the two passengers in the car.
In total, he appears to fire five shots before getting back in his SUV and driving off.
